I have an mini environment of PWA instance which I am planning to move to a bigger customized environment(already in production). Can I do it directly, Will it override all my data in the big environement and databases.

FluentBooks will do a configuration merge. When using FluentBooks, you can always compare environments, see the changes and see a prognosis of the changes if they are applied.
